Services – QuantSeq 3’ mRNA-Seq Workflow

Lexogen provides a fully integrated service-workflow for generation of QuantSeq 3’ mRNA-Seq libraries, multiplexed sequencing, and data analysis. QuantSeq libraries are produced from total RNA to yield Illumina-compatible sequences close to the 3’ end of polyadenylated RNA.

Serviced library preparation takes advantage from the same set of features characterizing the kit and it is based on QuantSeq 3′ mRNA-Seq library Prep Kit. Rapid turnaround is facilitated by the quick library preparation procedure while throughput is maintained by leveraging liquid handling devices for automated processing of mid-range sample numbers.



The QuantSeq Service for 48 samples, SR50 sequencing, data analysis and DGE report is offered for EUR 248 per sample.

The offered service bundle consists of QuantSeq FWD library preparation for Illumina sequencing from submitted RNA, balanced lane-mixing, Illumina SR50 sequencing and all required quality controls. A minimum of 190 M reads are guaranteed per sequencing lane. Data analysis includes demultiplexing, read quality control, trimming and filtering procedures, mapping, and data analysis down to differential gene expression (DGE), all covered in the final report, with further analyses available on request.

High multiplexing capabilities are a native feature of QuantSeq and form the basis for this economically competitive solution. Illumina sequencing of libraries to an average depth of few million reads is sufficient to obtain reliable gene expression quantification. Sequencing is routinely performed on Illumina HiSeq 2500 machines at the Vienna Biocenter Core Facilities.

Data Analysis

A clear-cut bioinformatics analysis solution rounds off the workflow. Profiting from the focused sequencing of sequence stretches close to mRNA 3’ ends data integration procedures for gene expression quantification besides routine sequencing quality control. An automated data analysis pipeline was put in place and is routinely performed for your convenience. Delivery should be in 1.5 mL tubes, avoiding error-prone plates and tube-strips. We kindly ask to send RNA samples frozen, if possible on dry ice. Readily prepared libraries should be delivered in a cooled parcel. Shipment over weekends should be avoided to prevent samples from staying at ambient temperatures for prolonged periods of time.
Data analysis results and raw sequencing data are hosted on our ftp server for convenient download upon completion of the run.
